QuickBooks® Cleanup Checklist.

Inherited a mess — or let your own books slide for a few months? This is the order that untangles it: scope first, then banking, then categorize, then reconcile, then AR/AP, then reports. Don't skip ahead; each phase depends on the one before it.

Phase 1 — Scope the mess

Twenty minutes of diagnosis saves days of rework.

Find the last date each account was reconciledReports → Reconciliation Reports. Everything after that date is your cleanup window.

Count the transactions waiting in the bank feedBanking → For Review. Write the number down — it's your progress meter.

Run a P&L and balance sheet for the whole messy periodYou're not fixing anything yet — just noting what looks wrong: negative balances, giant Uncategorized lines, weird spikes.

Confirm which accounts are even realClosed bank accounts and old credit cards still connected to the feed cause phantom transactions.

Phase 2 — Clear the banking backlog

Get every transaction into the books before you judge any of them.

Match everything the feed already recognizesAccept the green "match" suggestions first — they're the easy 60%.

Add the rest with real categories, in batches by vendorSort For Review by description — categorizing fifty Shell charges at once beats fifty one-at-a-times.

Watch for transfers between your own accountsRecord them as transfers, not income/expense — this is the #1 cause of inflated revenue in messy books.

Clear out Undeposited FundsOld payments stuck there mean deposits were recorded twice or never — match them to actual bank deposits.

Phase 3 — Fix the categories

Now that everything's in, make it mean something.

Empty Uncategorized Income / Uncategorized ExpenseRun each account's register and recategorize line by line. This is tedious. Do it anyway.

Empty the Ask My Accountant accountEvery item gets a decision: real category, owner draw, or a genuine question written down for a pro.

Hunt duplicatesSort registers by amount; duplicates sit next to each other. Delete the manual entry, keep the bank-feed one.

Move personal spending out of business categoriesOwner's personal charges become draws/distributions. Mixing them distorts every report and irritates every tax preparer.

Tidy the chart of accountsMerge duplicate accounts ("Auto" vs "Vehicle"), deactivate unused ones. Fewer, clearer accounts = cleaner reports. Our free Chart of Accounts Generator shows a sane starting structure.

Phase 4 — Reconcile everything

Month by month, account by account, oldest first.

Reconcile each bank account, one statement at a timeStart with the oldest unreconciled month and move forward. Never skip a month to "catch up later."

Reconcile each credit card the same wayStatement by statement until you reach the present.

Fix beginning-balance discrepancies properlyIf a reconciliation opens off-balance, someone changed or deleted a reconciled transaction — find it in the audit log rather than forcing an adjustment.

Verify loan balances against lender statementsRe-split payments into principal and interest if they were lumped together.

Phase 5 — Clean up AR & AP

Open invoices and bills from the messy period are usually fiction.

Review every open invoice — is it really unpaid?Payments often arrived but were never applied. Match them before you dun a customer who already paid.

Apply unapplied payments and creditsCustomer credits and vendor credits sitting unapplied distort AR/AP totals.

Review old unpaid bills — real, paid outside QuickBooks, or never owed?Bills paid by check or card but never marked paid are the usual suspects.

Write off what's genuinely uncollectibleAncient invoices that will never be paid: bad debt, with your accountant's blessing on method.

Phase 6 — Prove it and protect it

The cleanup isn't done until the reports say so — and it can't un-happen.

Re-run the P&L month-by-month and scan for anomaliesDisplay columns by month. Spikes, gaps, and negative months should all now have explanations.

Re-run the balance sheet and check every balance is explainableNo negative asset balances, no mystery equity lines, loans matching lender statements.

Set a closing date with a passwordGear icon → Account and settings → Advanced → Close the books. This is what keeps the mess from creeping back.

Write down what you found and fixedA short cleanup memo saves the next person — probably future-you — from re-diagnosing everything.
